Since this question was asked, the ability to flag individual comments has been implemented, so the workaround mentioned in the other answers is no longer required.
It may not be immediately apparent that this is now possible, so here's a quick guide:
- At the bottom of the comment thread click the blue link "See the whole thread"
- In the new page that opens, each comment has a blue link "flag" at its top right corner, which will allow you to flag that specific comment

As of right now you can flag the post and write in the message box that there are rude/ non constructive comments on the post since it’s not currently possible to flag individual comments.

I would suggest to flag the post the comment is on and specify in the flag text that you're flagging to draw attention to a comment and which specific comment.
Until comments are flaggable in their own right, that will at least draw the attention of a site moderator to the fact that there's a problematic comment on the post.
