Markdown is available in threaded comments, but not fully, for example, headings (##) aren't allowed.

I don't find a reason to such a limitation; it's better off to have well formatted comments for better communication (more order, more clarity, less bias in general, etc.) than not; I also think it is implausible to expect from any user to cherish the limitations; if there is no security problem, I suggest to just allow it.

From discussion of the thread,


There's something left hr, h1,h2,h3,h4,h5,h6.. I believe there's some disadvantages of them (ignoring h5 and h6).

We are currently separating comments by hr (border) (which border completely equivalent to hr) but if we use hr in comment than it will look like that's a new comment rather than single one.

There's also disadvantages of h1,h2 and h3. You can bold instead of using h4 h5 and h6. I have seen in Meta SE that a comment section had over than 50 comments (that wasn't moved to chat SE). So if you use h1, h2 and h3 than your comment will be too big. So it will be harder to read other comments that's why I will say that they aren't helpful.
