Abilities are earned per community, so those are actually not duplicates: you joined several communities and each one granted you those abilities.  The problem is that the inbox doesn't show you which community a notice is from, so you had no way to know that.  I've filed a bug to add the community name there.

The inbox drop-down in the top bar does show the community, like this (from my development server, not this one):

The Participate ability grants basic access: you can ask and answer questions, but can't comment on posts you're not involved in, and some anti-spam measures still apply.  After you have some positive activity, you earn Participate Everywhere and these restrictions are lifted.  All abilities are within the scope of a community, though, "everywhere" means, for example, "everywhere on Software Development", not "everywhere on the network".  I'm sorry for the ambiguous name, and welcome suggestions for better names here.

Most communities on our network are still very small and are configured to grant Participate Everywhere alongside Participate, to reduce barriers to entry.  A couple of our communities do not have this, which is why you won't *always* see a Participate Everywhere alongside your Participate.
